It sounds more like she has sung the three notes on three different takes and then it is cut together to get the rapid change at the 1:04 > 1:06 part. That said it does sound like it might be some autotune involved on both cello and voice. The best way to hear a autotune is that it never gets the overtones right. I am a bit thrown off by the eq (or choice of microphone) on the vocal and cello. Both have a dip in a area with much overtone information, and a boost a little higher that messes with the information I need to hear it.

Auralic Vega - Disable IR Remote?

I had the same problem with my Auralic Vega and a Electrocompaniet EC4.8 preamp. My solution was to set the Auralic remote up/down keys to control the Vega volume. Setting is found here: Menu - 5: System - 5: Next - 1: Remote - 2: Down/Up -
I would also mention Channel D's Pure Music. CHANNEL D - Pure Music A program that runs side by side iTunes and let you add and play FLAC files. Sounds great. +1 to Skywatcher. Take a look around and perhaps install some to see if anyone sounds the way you want.

I guess you have a good USB cable or at least have tried some different ones? I have a Mid 2010 Macbook Pro Core i5 2,53GHz. If I start playing right after I turn it on I might experience dropouts during first song. It seams like the processor needs a little bit of start up time to perform good enough for the "Exact" clock setting. The user manual says you will experience drop off if the computer is not powerful enough on "Fine" setting and for the "Exact" on any computer without special optimisation for music playback. For reference: OS X 10.10.1 Yosemite. Installed software: Wavelab 8.5, Logic Pro 9, iZotope RX, Dante software, BoomRecorder, A lot of VST plugins and Licensing software. Dropbox and XLD. Pure Music 2 with memory play when connected to Auralic. Audirvana for offsite playing.
